The genus Phaeolus holds significant economic and ecological value as an important pathogen of coniferous trees. Although species diversity within this genus has been described in recent years, there were limited studies of its origin, evolution, and biogeography. In this study, we collected new specimens from China and the United States, and reconstructed the phylogeny, divergence times, and biogeography of Phaeolus based on internal transcribed spacers (ITS) and nuclear large ribosomal subunit (nLSU) sequences. Phylogenetic analyses identified two new species, Phaeolus himalayanus and Phaeolus occidentiamericanus, one new combination, Phaeolus hispidoides, one synonym, Phaeolus fragilis (treated as Phaeolus schweinitzii), and one new record from China, Phaeolus sharmae. Phaeolus himalayanus is characterized by pileate, imbricate basidiomata, round to irregular pores of two to three per millimeter, abundant gloeoplerous hyphae, mango-shaped to ellipsoid basidiospores (5.5–7 × 4–4.5 µm), and distribution in Xizang of China. Phaeolus occidentiamericanus is characterized by pileate, imbricate basidiomata, round to irregular pores of two to three per millimeter, mango-shaped to ellipsoid basidiospores (6.5–7.8 × 4–5 µm), and distribution in the western United States. Molecular clock analyses indicated that the genus Phaeolus likely originated in the Late Cretaceous, with species divergence occurring between 9–71 Ma. Ancestral state reconstruction suggested that the genus originated in the Himalaya–Hengduan Mountains region and subsequently dispersed to Europe and North America. The earliest host trees of Phaeolus were probably Abies and Pinus, with all known species capable of growing on Pinus, demonstrating a strong host trees preference. Additionally, a key of the genus Phaeolus is added. This study provides a crucial foundation in pathogen control and ecological conservation of this genus in the future.

Chimonocalamus is distinguished by pachymorph rhizome, lower culm nodes with a ring of root thorns, and semelauctant inflorescence. However, species identification in this genus can be confused due to similar morphological features and overlapped geographical distribution. To confirm the identities of Chimonocalamus species in China, plastome and nuclear ribosomal (nrDNA) of 49 accessions of 10 known species and three putative new species were newly retrieved by genome skimming. Distance-based and tree-based methods were conducted to analyze the species discrimination rate of six datasets. The Skmer method was also applied. The results indicated that Skmer analyses had the highest discriminatory power with nine species identified (69.23%). The plastome showed much higher discriminatory success rate than the combination of three standard plastid DNA barcodes, which performed worst among the six datasets. The three potentially new species of Chimonocalamus were confirmed by the plastome and nrDNA datasets, and Skmer analysis, together with morphological differences. Herein, we describe and illustrate the three species as new to science, that is, Chimonocalamus hekouensis Y. X. Zhang, Gui L. Zhang & D. Z. Li, Chimonocalamus hsuehiorum D. Z. Li & Y. X. Zhang, and Chimonocalamus shuangjiangensis D. Z. Li & Y. X. Zhang. Moreover, the Chimonocalamus fimbriatus complex was designated, calling for further investigation. Taken together, plastome and nrDNA could serve as effective super-barcodes for species discrimination of Chimonocalamus, playing important roles in recognition of cryptic new species, and Skmer analysis can be adopted in molecular identification. Our study provides an empirical case for molecular discrimination of bamboos and can be meaningful for other plant groups.

Body size is among the key subjects in macroecology and macroevolution with important implications for conservation. Two major rules have been proposed to explain how body size changes over evolutionary time (Cope’s rule) and across temperature gradients (Bergmann’s rule). To date, however, the applicability of both rules to global terrestrial vertebrates (tetrapod) remains elusive. Here, using the newly available data, we comparatively examined the temporal variation in species body size of the world’s extant tetrapod species (tetrapoda as a whole) and of each class, amphibians (Amphibia), reptiles (Reptilia), mammals (Mammalia), and birds (Aves), through the Cenozoic Era. When all four classes were considered together, the species’ body size had increased over time and was negatively correlated with global surface temperature. However, separate analyses on each of the four classes showed that reptiles and mammals tended to support Cope’s rule while birds and amphibians did not. Also, we found no clear difference in temporal body size variation between endothermic and ectothermic species. Overall, the support for Bergmann’s rule was much stronger than that for Cope’s rule. Future research using more complete and compatible body size data from fossils is needed to better understand how species’ body size evolves over time and across space.

Understanding the genetic diversity and genetic load of endangered species is essential for developing effective conservation strategies, particularly in ecologically sensitive regions such as the Himalayas. Cupressus austrotibetica, a rare conifer and the tallest recorded tree in Asia, reaching up to 102.3 m, faces substantial anthropogenic and environmental threats. To evaluate its genetic status, we sequenced transcriptomes of 54 individuals sampled across its restricted range and compared them with 96 individuals of C. gigantea, a closely related endangered species with broader distribution at higher elevations. Our analysis reveals that C. austrotibetica exhibits higher genetic diversity (π = 0.0091) compared to C. gigantea (π = 0.0042). Demographic analyses identified three historical bottleneck events in C. austrotibetica and two in C. gigantea, with two of these events coinciding with Quaternary climatic oscillations. Despite its relatively high genetic diversity, C. austrotibetica has a smaller effective population size based on Stairway Plot 2 (N_e ≈ 7200) than C. gigantea (N_e ≈ 17 600). Furthermore, C. austrotibetica harbors a higher proportion of severe deleterious mutations, while C. gigantea retains more moderate deleterious variants. These findings indicate that a recent anthropogenic bottleneck event has likely driven the reduced population size and increased genetic load in C. austrotibetica, emphasizing the urgent need for conservation priorities for this imperiled species.

Weasels represent the most widely distributed and diverse lineage within the family Mustelidae. They have experienced adaptive radiation and have long been the subject of significant taxonomic debates. This study undertakes a comprehensive study of this group, employing morphological measurements, mitochondrial genomes, nuclear genes, and single copy orthologs extracted from whole genome data. Based on the outcomes of phylogenetic tree construction using orthologous genes, it is ultimately verified that the genera Mustela and Neogale are independent genera, thereby resolving the controversy regarding the species they encompass. Through molecular systematics and morphological studies, a putative Mustela species collected from Mabian Dafengding National Nature Reserve in Sichuan is confirmed as a new species, designated Mustela mopbie sp. nov. This new species exhibits molecular phylogenetic affinity with M. altaica and M. nivalis, yet shares morphological similarities with M. kathiah, M. nivalis and M. aistoodonnivalis. Notably, it is considerably smaller than these species and possesses distinctive body coloration and tail morphology. This study provides a detailed description of this new species and demonstrates that larger datasets yield more robust phylogenetic signal. Furthermore, we observed substantial incongruence between mitochondrial and nuclear gene trees, suggesting potential genomic introgression between this new species and its closely related congeners (M. altaica and M. nivalis).

Carpesium (Asteraceae) represents the largest Asian genus within the subtribe Inulinae of the tribe Inuleae, exhibiting maximum species diversity in China. This study presents the first comprehensive phylogenetic analysis of Carpesium, utilizing nuclear ribosomal internal transcribed spacer (ITS), specific chloroplast DNA sequences (rps16-trnQ, rpl32-trnL, and ndhF-rpl32), whole chloroplast genomes and chloroplast coding sequence (CDS). The results demonstrate that Carpesium, excluding C. abrotanoides, constitutes a monophyletic group. The Carpesium s.str. clade contains two well-supported lineages with distinct morphological characteristics. Based on morphological analyses, molecular phylogenetic evidence, and karyotypic studies, this research establishes Cladocarpesium gen. nov. to accommodate C. abrotanoides. The comprehensive sampling approach has facilitated a thorough phylogenetic reconstruction of the Inula complex, establishing a robust systematic framework that clarifies previously uncertain relationships among constituent species. This multilocus methodology provides essential insights for reassessing infrageneric classifications within this taxonomically complex group.

The genus Kineococcus is primarily found in extreme environments and plant-associated habitats, suggesting its potential for stress tolerance and plant growth promotion. However, the diversity and functional potential of this genus remain largely unexplored, mainly due to the limited availability of strains and genomic resources. In this study, 33 Kineococcus strains were isolated from the Gurbantunggut Desert and Shanshan Kumtag Desert in Xinjiang, China. Based on the overall genome-relatedness indices (OGRI) and sampling origins, 12 representative Kineococcus strains were selected for polyphasic taxonomy and assessment of plant growth-promoting traits. By integrating phylogenetic, morphological, physiological, chemotaxonomic, and genomic analyses, these strains were classified into nine novel species (one with two subspecies). The representative isolates exhibited various key plant growth-promoting traits, including siderophore production, cellulose degradation, organophosphate solubilization, and indole-3-acetic acid (IAA) production. This study significantly expands the strains, species, and genome resources of the genus Kineococcus, providing valuable insight into its ecological adaptation, particularly in saline–alkali tolerance, and growth-promoting potential for sustainable agriculture.

Accurate species delimitation is crucial for biodiversity research, as it significantly impacts taxonomy, ecology, and conservation. Recent advances in molecular phylogenetics and integrative taxonomy have improved classifications and resolved long-standing taxonomic uncertainties. Here, we use Hyb-Seq (489 nuclear loci) and phylogenomic approaches to investigate Afrocarduus, a genus endemic to tropical Afromontane and Afroalpine regions. Our analyses reveal 16 evolutionary lineages within this relatively young genus (crown age 2.3 Mya), with new morphological data strongly supporting the recognition of each lineage as a distinct species. We demonstrate that the stemless habit evolved independently in species from the Ethiopian Highlands and the East African Rift System (EARS). Notably, we show that the concept of the stemless Afrocarduus schimperi adopted by the Flora of Tropical East Africa, in fact, comprises seven clearly recognizable species, which we formally reinstate. Unexpectedly, the stemmed Afrocarduus nyassanus was recovered as paraphyletic with Afrocarduus ruwenzoriensis nested within it, probably due to incomplete lineage sorting or hybridization. Additionally, the stemmed Afrocarduus keniensis may represent a complex of cryptic species, and we describe a new stemmed species from southern Ethiopia, Afrocarduus kazmi sp. nov. We expand the number of accepted species in Afrocarduus from eight, as recognized in the Flora of Tropical East Africa, to 18 (including two species for which we were not able to obtain molecular data). Our study thus highlights a substantial prior underestimation of the diversity of Afrocarduus in Afromontane and Afroalpine habitats.

The tribe Trichosporeae is the most species-rich, systemically complex, and morphologically diverse tribe in the Old World Gesneriaceae. It has long been a focal point and a challenge in the phylogeny of Trichosporeae, with frequent unclear relationships and delimitations among a lot of genera. Here, we conducted a molecular phylogenetic analysis by employing nine DNA fragments with a high sampling coverage for key clades in the tribe Trichosporeae. Meanwhile, we carried out a comprehensive morphological and anatomical investigation on vegetative and floral organs in related genera and species, and try to uncover morphological synapomorphies associated with molecular clades. Our results demonstrated a well-supported phylogeny of major clades in the tribe, strongly corroborated by morphological data. We find that some genera, such as Raphiocarpus, Briggsia, and Boeica, are not monophyletic. Based on molecular phylogenetic and morphological analyses, we established five new genera and revived a genus in the tribe Trichosporeae, including Neoraphiocarpus, Anisophyllaea, Hispidopalata, Pseudobriggsia, and Kaiyua with revival of Boeicopsis. We further redefined the genera Raphiocarpus and Briggsiopsis. Our results would deepen our understanding about the phylogeny of the Old World Gesneriaceae.

We present a phylogenetic analysis of benthic ctenophores of the order Platyctenida, sampling all but one genus. Using complete mitochondrial genomes and nuclear ribosomal data and a reassessment of anatomy, our integrated analysis uncovers an unexpectedly close relationship between two unusual members of the Coeloplanidae: Coeloplana (Benthoplana) meteoris and Vallicula multiformis. These two species form a well-supported clade, deriving at or near the base of the tree of Platyctenida, distantly related to other Coeloplana, rendering Coeloplana and Coeloplanidae non-monophyletic. A unique mitochondrial gene order and a tentacle bulb with four extensions are newly identified synapomorphies of this lineage. We elevate the subgenus Benthoplana to the generic level, erect the new family Benthoplanidae for Benthoplana and Vallicula, and provide diagnoses for these taxa and their accepted species. We also show that planktonic Ctenoplana (Diploctena) neritica is the early life stage of Benthoplana meteoris, and suggest that the remaining Ctenoplanidae likely represent early life history stages of Coeloplanidae and perhaps other platyctenes. While both the nuclear ribosomal (18S and 28S) and mitochondrial protein-coding genes suggest a deep phylogenetic divergence between Benthoplanidae and Coeloplanidae, we detect conflicting phylogenetic signal between these markers, suggesting nuclear-mitochondrial discordance, leaving the placement of Tjalfiellidae and Lyroctenidae uncertain.

Apomixis can confer fertility upon spontaneous hybrids and allopolyploids, both of which have played a pivotal role in the evolutionary trajectory and diversification of flowering plants. We hypothesized that an unusual morphotype of Elatostema represents a viable hybrid species between E. scabrum and E. hirticaule, as opposed to a sterile F1 hybrid. To test this, we employed phylogenomic, flow cytometry (FC), cytological, and morphological analyses. A two-step phylogenomic approach was used. Genome skimming was performed on one E. longpingii population, three populations of each parent (E. scabrum, E. hirticaule), and ten Elatostema and one Pilea species. Population genetic analyses were then conducted using RAD sequencing data from the type population of hybrid and parent species. Phylogenomic analyses using genome skimming and RAD sequencing data consistently supported a hybrid origin, placing E. longpingii close to or nested within E. scabrum and distant from E. hirticaule. Chromosome counts revealed pentaploid, triploid, and tetraploid ploidy levels in E. longpingii, E. scabrum, and E. hirticaule, respectively. FC suggested apomixis in E. longpingii and E. scabrum, while E. hirticaule exhibited sexual reproduction. Morphological studies indicated that E. longpingii shares traits from both parents. Our findings demonstrate a novel reproductively viable hybrid species in Elatostema, likely originated through a natural hybridization event involving heteroploidy, coupled with the inheritance of an apomictic reproductive pathway from its maternal parent. These results provide compelling evidence that hybridization and apomixis have played pivotal roles in driving reticulate evolution and promoting diversification within the Elatostema.

The rodent family Platacanthomyidae encompasses both the Malabar spiny tree mouse (genus Platacanthomys) and the soft-furred tree mice (genus Typhlomys). This family represents a typical relict group of ancient origin, and its evolutionary history and dynamics warrant further investigation. A critical scientific question concerns whether the evolutionary trajectory of this ancient taxon has been shaped by environmental perturbations, such as the periodic climatic oscillations of the Quaternary glacial periods. This study aims to elucidate the evolutionary trajectory of the Platacanthomyidae by examining fossil records alongside extant species. Molecular dating revealed that the most speciose genus Typhlomys within this family began diverging approximately 21.15 Ma. The speciation rate and net diversification rate of the Platacanthomyidae was notably high around 20 Ma, but it has shown a continuous decline since then, while the extinction rate of this taxa has remained stable. The current dataset indicates that the evolutionary trajectory of this family appears to have remained unaffected by late Cenozoic climatic fluctuations and subsequent anthropogenic influences associated with societal development. The ancestral distribution reconstruction has not yielded conclusive evidence regarding the origin of this family, thereby positioning it among the most enigmatic taxa within Rodentia. Moreover, the evolutionary mechanisms underlying the divergence of these ancestral species and their subsequent ecological adaptations to paleoenvironmental changes require future studies.

Pinaceae are one of the most economically and ecologically important tree families and play a key role in boreal, temperate, and montane forests of the Northern Hemisphere. The family have a rich fossil record with the earliest occurrence of the Pinaceae crown group probably from the Late Jurassic, and diverse seed cones, woods, leaves, and pollen grains from the Early Cretaceous of the Northern Hemisphere. However, the origin and early evolutionary history of Pinaceae is not well understood, in part because of uncertainty about the phylogenetic position of early fossils. In this article we describe a new woody stem of Pinaceae based on well-preserved material from the Early Cretaceous Huolinhe Formation in Jarud Banner, eastern Inner Mongolia, Northeast China. Piceoxylon jarudense sp. nov. has distinct growth rings with secondary xylem composed of tracheids, ray tracheids, ray parenchyma cells, axial parenchyma cells, and axial and radial resin canals. Pitting on radial walls of tracheids is abietinean; cross-field pitting is piceoid and taxodioid with two to six pits arranged in one to two rows per cross-field. Axial and radial resin canals are lined by thick-walled epithelial cells. Piceoxylon has been considered to include species with wood anatomy comparable to extant Larix, Pseudotsuga, Picea, and Cathaya. Comparisons of wood anatomy and constrained phylogenetic analyses of P. jarudense, one of the earliest records of Piceoxylon, both suggest that P. jarudense is most likely allied with Larix and Pseudotsuga within the pinoid clade suggesting divergence of the Larix–Pseudotsuga clade before ~125.6 Ma.

Grylloblattids are an ancient insect lineage crucial for understanding insect evolution and phylogeny. Systematic and in-depth studies of this taxon are still needed. This investigation advances grylloblattid systematics through three principal contributions: taxonomic revision of extant Grylloblattidae with redesigned diagnostic keys; description of a new species Grylloblattella aletaiensis sp. nov.; and geometric morphometrics analyses to quantify interspecific differentiation in the first tergum morphology across all genera of extant Grylloblattidae. We further sequenced and assembled the first complete mitochondrial genome (16 625 bp) from an Asian-lineage grylloblattid, revealing conserved gene arrangement and structural conservation shared with polyneopteran lineages. Phylogenetic delineation of basal lineages within Grylloblattidae was conducted using concatenated mitochondrial and nuclear loci, coupled with divergence time estimation analyses to reconstruct historical biogeographic dynamics. This multidisciplinary operational framework synthesizes molecular phylogenetics and temporal biogeography, establishing a robust empirical foundation for interdisciplinary research in paleoentomology, evolutionary developmental biology, and evidence-based conservation prioritization for relict insect lineages. The evolutionary history of grylloblattids is closely coupled with global geo-climate changes since the Mesozoic Era, serving as a model system for investigating the macroevolution of insects.

A robust and stable phylogenetic framework is a fundamental goal of evolutionary biology. As the third largest insect order, Lepidoptera (butterflies and moths) are central to terrestrial ecosystems and serve as important models for biologists studying ecology and evolutionary biology. However, for such an insect group, the higher-level phylogenetic relationships among its superfamilies remain poorly resolved. Here, we increased taxon sampling among Lepidoptera (37 superfamilies and 68 families containing 263 taxa), obtaining a series of amino-acid data sets from 69 680 to 400 330 aa in length for phylogenomic reconstructions. Using these data sets, we explored the effect of different taxon sampling with significant increases in gene loci on tree topology using maximum-likelihood (ML) and Bayesian inference (BI) methods. Moreover, we also tested the effectiveness of topology robustness among the three ML-based models. The results demonstrated that taxon sampling is an important determinant in tree robustness of accurate phylogenetic estimation for species-rich groups. Site-wise heterogeneity was identified as a significant source of bias, causing inconsistent phylogenetic positions among ditrysian lineages. The application of the posterior mean site frequency (PMSF) model provided reliable estimates for higher-level phylogenetic relationships of Lepidoptera. Phylogenetic inference presented a comprehensive framework among lepidopteran superfamilies, and revealed some new sister relationships with strong supports (Papilionoidea is sister to Gelechioidea, Immoidea is sister to Galacticoidea, and Pyraloidea is sister to Hyblaeoidea, respectively). The current study provides essential insights for future phylogenomic investigations in species-rich lineages of Lepidoptera and enhances our understanding on phylogenomics of highly diversified groups.

Cicadomorpha, the most diverse infraorder of hemipteran insects, is a group of plant sap-sucking insects consisting of three monophyletic superfamilies: Cercopoidea, Cicadoidea, and Membracoidea. This study aims to resolve the controversy surrounding the phylogenetic relationships between these superfamilies, specifically whether Cercopoidea is more closely related to Cicadoidea (topology H1) or Membracoidea (topology H2). To tackle this issue, we assembled four matrices, including three amino acid datasets and one nucleotide dataset, and performed comprehensive phylogenomic analyses using both coalescent and concatenation methods. Our results showed that the amino acid matrix with low ratio of missing data-based analyses strongly supported topology H2, indicating that Cercopoidea is sister to Membracoidea. However, the other three matrices yielded conflicting results. Interestingly, when site-heterogeneous models were used, the results flipped, and the datasets that previously supported topology H1 supported topology H2. Further analyses, including model comparisons, tree topology tests, and phylogenetic analyses without an outgroup, also supported the conclusion that Cercopoidea is more closely related to Membracoidea. The study highlights the importance of modeling among site compositional heterogeneity in phylogenomic analyses to mitigate systematic errors. Additionally, we noted that datasets with high missing data ratios may lead to conflicting phylogenetic relationships. Our study provides strong evidence that Cercopoidea is sister to Membracoidea and highlights the importance of careful methodological considerations in phylogenetic analyses.

This study conducted phylogenomic analyses of the higher-level phylogeny and evolution of mitogenomes and characteristics of Lycosidae Sundevall, 1833 (wolf spiders) utilizing 56 complete mitogenomes. In comparison to analyses based on target-genes, the mitogenomic phylogenies revealed Tricassinae as sister to Hippasinae and positioned Tricassinae + Hippasinae as sister to Lycosinae + Pardosinae. The findings did not support Evippinae as sister to Sosippinae and indicated uncertain phylogenetic relationships among genera (Lycosa, Trochosa, Ovia, and Alopecosa) within Lycosinae. The study proposes the validation of Wadicosinae, revisions of three species, Pardosa multivaga Simon, 1880, Arctosa ningboensis Yin, Bao & Zhang, 1996, and Alopecosa cinnameopilosa (Schenkel, 1963), and recommends placing Halocosa hatanensis (Urita, Tang, & Song, 1993) into Evippinae. Contrary to previous findings, the initial diversification of wolf spiders occurred during the Earliest Oligocene Glacial Maximum, with rapid diversification during the Miocene, both interpreted as responses to significant climate changes and grassland expansion during these periods. Within Lycosidae, mitochondrial gene rearrangements (seven patterns) were observed only in Piratula of Zoicinae and P. multivaga, primarily resulting from transfer RNA transportation and loss. Ancestral state reconstruction analyses did not support web building as the ancestral trait of lycosid prey-capture strategies, instead suggesting an evolutionary progression from vagrant hunting to web building and burrowing, with shifts to web building or burrowing occurring independently multiple times.

Burmoniscus Collinge, 1916, the most species-rich genus within the family Philosciidae, presents significant taxonomic challenges due to interspecific morphological convergences and intraspecific variations. This study employs an integrative taxonomic framework combining morphological examination with molecular phylogenetic analyses and species delimitations based on the sequence data of a mitochondrial COI gene and three nuclear genes (18S rRNA, 28S rRNA, and NaK) to classify Burmoniscus species. Our results reveal 21 species Burmoniscus from China, including 12 new species (Burmoniscus acutatus Li & Jiang, sp. nov., B. obscurus Li & Jiang, sp. nov., B. cuneatus Li & Jiang, sp. nov., B. rectangulatus Li & Jiang, sp. nov., B. solus Li & Jiang, sp. nov., B. spinellosus Li & Jiang, sp. nov., B. cordatus Li & Jiang, sp. nov., B. trispinatus Li & Jiang, sp. nov., B. rotundus Li & Jiang, sp. nov., B. simplicissimus Li & Jiang, sp. nov., B. rubustus Li & Jiang, sp. nov., and B. variatus Li & Jiang, sp. nov.) and firstly report two species, B. schultzi Taiti, Ferrara & Kwon, 1992 and B. comtus (Budde-Lund, 1894) from China. This work highlights the critical role of integrative taxonomy in clarifying species boundaries and uncovering hidden diversity in terrestrial isopods.

To investigate the evolutionary relationships and biogeographical history among the species of Agrostis and allied genera within the subtribe Agrostidinae, we generated a phylogeny based on sequences from nuclear ribosomal DNA (ITS) and three plastid regions (rpl32‐trnL spacer, rps16‐trnK spacer, and rps16 intron). We also aimed to assess the generic limits of Agrostis, characterize possible subgeneric relationships among species in the genus, identify hypothesized reticulation events, and present our biogeographical theory. Based on our phylogeny of 198 samples, representing 138 species (82 from Agrostisas currently recognized, 10 from Polypogon, and 10 from Lachnagrostis), we identify two strongly supported clades within Agrostis: clade Longipaleata (Agrostis subg. Vilfa) and clade Brevipaleata (A. subg. Agrostis). The species of Agrostis in clade Longipaleata usually have florets with paleas 2/5 to as long as the lemma, whereas species in clade Brevipaleata have florets with paleas less than 2/5 as long as the lemma, minute, orabsent. Core (species with congruent alignment using ITS and plastid data) phylogenetic analysis of Agrostis reveals three strongly supported clades within Longipaleata (European‐Northwest African, Asian,and African), three strongly supported clades within Brevipaleata (Asian, North American, and South American), and a European grade leading to the latter two. Of the six genera commonly associated with Agrostis, that is, Bromidium, Polypogon, Lachnagrostis, Linkagrostis, Chaetopogon, and Chaetotropis, only Polypogon maintained its status as a separate genus, while the remaining genera are subsumed within Agrostis or Polypogon. Polypogon is identified as an intergeneric hybrid originating via ancient hybridization between unknown representatives of Agrostis clade Longipaleata (plastid DNA) and Calamagrostis clade Americana (nrDNA). We include several species of Lachnagrostis, including the type (L. filiformis), that follow the same pattern in Polypogon, while the remaining species of Lachnagrostis in our study are identified as ancient intersubgeneric hybrids within Agrostis. We propose nine new combinations in Polypogon: P. adamsonii (Vickery) P.M. Peterson, Soreng & Romasch.; P. aemulus (R. Br.) P.M. Peterson, Soreng & Romasch.; P. billardierei (R. Br.) P.M. Peterson, Soreng & Romasch.; P. bourgaei (E. Fourn.) P.M.Peterson, Soreng & Romasch.; P. filiformis (G. Forst.) P.M. Peterson, Soreng & Romasch.; P. littoralis P.M.Peterson, Soreng & Romasch.; P. exaratus (Trin.) P.M. Peterson, Soreng & Romasch.; P. polypogonoides (Stapf) P.M. Peterson, Soreng & Romasch.; and P. reuteri (Boiss.) P.M. Peterson, Soreng & Romasch. We designate lectotypes for the names Agrostis sect. Aristatae Willd., Agrostis barbuligera Stapf, A. bourgaei E. Fourn., A. eriantha Hack., A. exarata Trin., A. lachnantha Nees, A. polypogonoides Stapf, Chaetotropis chilensis Kunth, Polypogon elongatus Kunth, P. inaequalis Trin., P. suspicatus Willd., and Vilfa muricata J. Presl.

Understanding the factors contributing to genetic structure among closely related sympatric species is crucial for grasping adaptive divergence and speciation initiation. We focused on three dioecious fig trees (Ficus hispida, Ficus heterostyla, and Ficus squamosa) that constitute a clade of closely related species pollinated by closely related Ceratosolen wasps. Analyzing microsatellite data (64 sampling locations) and chemical volatiles for fig trees and inferring the phylogenetic relationships of their pollinating wasps, we show that despite sharing of a large proportion of volatile compounds and a few exchanges of pollinators, all species maintain genetic and morphological integrity. Admixture of F. heterostyla and F. hispida in F. squamosa is detected at its distribution margin. Two genetically distinct clusters of F. heterostyla, possibly indicating cryptic fig species pollinated by distinct pollinators, are highlighted. Ficus hispida is genetically homogeneous over its studied range but associated with at least three pollinator species. Life history traits of each Ficus species (fruiting mode, population density, flowering pattern, habitat preference) and seed dispersal mode (hydrochorous, zoochorous) are discussed together with elements on the morphology and biology of their pollinators to explain observed results. This study contributes to our understanding of how species in the fig–wasp mutualism diversify and coexist.

Rich materials can provide more opportunities for exploring the mechanisms of speciation driven by sexual selection. Being the fastest‐evolving arthropods to date, the sword‐tailed crickets of Nudilla Gorochov, 1988 (= Laupala Otte, 1994) have rapidly diverged primarily due to the variability of their calling songs (sexual signals). In addition, they also exhibit morphological conservatism, with little variation between species. Similar circumstances can be seen in tree crickets (Oecanthinae), which have conservative morphology and a diverse range of song variations. Thus, we believe that tree crickets could serve as a model for research on sexual selection since they share a similar evolutionary history and mode of differentiation with Nudilla. However, due to the improper methods in analyzing the calling songs and nearly identical morphological features between taxa, there are many problems with the taxonomy of Oecanthinae in China. To solve these problems, we conducted an integrative taxonomic study of Chinese Oecanthinae based on comparative morphology, species delimitation, acoustical analysis, and phylogenetic analysis. This study recognized 12 Oecanthinae species in China, including four new species, and confirmed one new synonym and two misidentifications. Meanwhile, we confirmed the morphological stability of Oecanthinae, and revealed that variation in color, size, and morphology may be intraspecific polymorphism, which sometimes does not reflect the species relationships. The result indicates that the acoustic parameter freq.median can be used for efficient and accurate species delimitation in Oecanthinae. We speculate that incomplete species divergence leads to complexity in species relationships at the genetic level of Oecanthinae. The conservation of morphological characters, the interspecificity of songs and the complexity of species relationships suggest that sexual selection have played a role in the evolution of Oecanthinae. Our study resolves some systematic and taxonomic problems of Oecanthinae, clarifies the species relationships of Oecanthinae in China, and provides clues for expanding the cricket groups to be used in speciation studies.

Geological and climatic events frequently represent the primary explanations to describe evolutionary processes among species. Freshwater fishes have been used previously as models to uncover evolutionary and historical biogeographic patterns in central Mexico, hydrologic systems and biotas. Xenotoca variata (Cyprinodontiformes: Goodeidae) is one of the most widely distributed species across central Mexico. The species represents a highly dimorphic and sexually selective species. In this study, the phylogenetic and phylogeographic patterns of populations of X. variata, using one mitochondrial locus (cytb) and three nuclear loci (S7, RHO, and RAG1), were described in order to understand the evolutionary history of the species throughout its distributional range. Two well‐defined and highly supported clades were recovered with all analyses and genes studied, with an estimated divergence time of ca. 2.42 Mya, corroborating the existence of an independent evolutionary unit in Cuitzeo Lake and its recognition as a putative new species. Also, a phylogeographic structure in two genes was found within the widely distributed clades. The role played by climate change events and geological history as well as the possible influence of reproductive traits in the phylogeographic pattern of the species are discussed.

Our knowledge of species diversity in biodiversity hotspots remains incomplete. The Qinghai-Tibet Plateau (QTP) and the mountainous region of southwestern China have long been regarded as biodiversity hotspots. However, despite considerable efforts, numerous plant species may still elude formal description. Rhodiola L. (Crassulaceae) encompasses ca. 58 perennial herb species, which have been used as an important traditional medicinal plant for centuries. Rampant exploitation has put some species at risk of extinction. Rhodiola has also been recognized as a promising model for investigating radiation speciation in the QTP. However, the phylogenetic relationships among major clades in the genus are still not well resolved, and the underlying causes of cytonuclear discordance briefly mentioned in previous studies remain unexplored. Through phylogenomic analyses utilizing data from both the nuclear genome and plastome of 42 species, we identified six major clades in Rhodiola and found extensive cytonuclear discordance, which was primarily attributed to hybridization and introgression occurring among clades or closely related species. In addition, the integration of morphological, phylogenomic, population genomic, and ecological evidence resulted in the identification and description of a new species of Rhodiola: R. renii sp. nov., and the reclassification of a previously Pseudosedum species merged into Rhodiola. Our results highlight the significant role of hybridization and introgression in the evolution of Rhodiola and probably other rapid‐radiated groups in the QTP, and emphasize the need for increased species discovery efforts in biodiversity hotspots such as the QTP and its adjacent mountainous areas.

Quaternary climate fluctuations and complex mountain systems had a prominent impact on the genetic diversification and speciation of montane organisms. However, the genetic imprints of the interplay between past climate events and rugged relief on montane species remain largely unresolved. Here, we analyzed the phylogeny, population structure, divergence time, demographic simulations, and ecological niche modeling of the montane scorpionfly Cerapanorpa obtusa (Cheng) from 36 populations in the mountains of central China (MCC) using three mitochondrial and two nuclear genes to explore its evolutionary history. The results show that C. obtusa originated from the Minshan Mountains, and currently consists of six genetically fragmented lineages that diverged 1.25-0.52 Ma. Four minor lineages (S1-S4) are confined to the topographically rugged Minshan Mountains, and two major lineages (NW and NE) are widely distributed in the northern MCC with relatively homogeneous landscapes. The Minshan Mountains are likely interglacial microrefugia for C. obtusa, and as spatial buffers in response to past climate changes. These findings provide some evidence that the interplay between climate changes and rugged relief may play a significant role in shaping the distinct phylogeographical pattern of cold‐adapted montane insects. These results would also seem to suggest the importance of topographically rugged mountain systems in the conservation of evolutionary diversity and endemic species.

Ecological interactions and evolutionary processes in areas of endemism remain little studied despite the fact that identifying the patterns of functional signatures in areas of endemism could reveal important information regarding community assembly and functioning. Here, we investigated whether areas of endemism of the orchids of Megamexico are hotspots of biotic interactions by comparing the orchid–pollinator interactions with those of adjacent areas. Patterns of functional signatures and phylogenetic signal were estimated, using pollination syndromes as a proxy for functional attributes. Phylogenetic signal was estimated by coding pollinator groups for every orchid recorded. Metrics of the interaction networks and the phylogenetic signal were compared with those obtained from adjacent areas. Our results indicate that areas of endemism show higher significant differences in the phylogenetic signal compared with adjacent areas. This can be explained by the many distantly related orchid lineages sharing attributes related to pollination. Network size and robustness differed statistically between the areas of endemism and the adjacent areas. The same configuration of modules in interaction networks was found in the areas of endemism; however, remarkably, the composition of species in large genera differed in these areas. Areas of endemism harbor more orchid lineages that closely interact with many groups of insects. The southerly areas of endemism in Chiapas and Central America are prominent, with the most significant phylogenetic signal and networks metrics. Results indicate that areas of endemism for the orchids of Megamexico represent hotspots of biotic interactions. Strategies for conservation must take this biotic interaction into account.

The genus Didymocarpus Wall. is a core group of the subfamily Didymocarpoideae in Gesneriaceae with a complex taxonomic history. It has long been controversial to delimit Didymocarpus and its allies. We conducted phylogenetic reconstructions with high-density sampling of Didymocarpus and related genera by using four nuclear ribosomal DNAs (external transcribed spacer [ETS], internal transcribed spacer [ITS], 18S, 26S) and five chloroplast DNAs (atpB-rbcL, rpl16, rps16, trnH-psbA, and trnL-F). The results indicated that neither Didymocarpus nor Allocheilos are monophyletic. Based on molecular phylogenetic and morphological analyses, we delimitated the range of the Didymocarpus sensu stricto (s. str.) with two-section division, and established a new genus Palmatiboea for species originally placed in Didymocarpus. This genus is remarkably distinguished from Didymocarpus s. str. not only in molecular phylogeny and morphology but also in its specific geographic distribution, in that it is found only in Southeast China. In addition, we proposed a new monotypic genus Hequnia for Allocheilos guangxiensis that is completely isolated in phylogeny, consistent with a range of remarkably distinctive morphological characteristics. Our results clarify the systematics of Didymocarpus and the delimitation between it and related genera with establishment of two new genera.

Aquilaria (Thymelaeaceae), a tropical and subtropical plant, is one of the main genera that can produce agarwood. Aquilaria sinensis and Aquilaria yunnanensis are native Chinese tree species, and A. sinensis is China's main agarwood source. Agarwood is a nontimber forest product with high economic and medicinal value. First-grade agarwood is sold as much as $100 000 per kilogram. There has been little research on the saprobic fungi associated with Aquilaria, with only 11 records having been reported. In the present study, 10 terrestrial saprobic fungi associated with A. sinensis and A. yunnanensis were collected in China. Based on morphological and phylogenetic studies, these 10 collections are introduced herein as one new genus (Aquilariomyces), nine new species – Aquilariomyces aquilariae, Corynespora aquilariae, Melomastia maomingensis, Nigrograna aquilariae, Parathyridariella aquilariae, Peroneutypa maomingensis, Phaeoseptum aquilariae, Pseudothyridariella aquilariae, and Triangularia aquilariae, and one known species (Camarographium clematidis). Descriptions, illustrations of morphological characteristics, photo plates, phylogenetic trees, and the results of a pairwise homoplasy index test (PHI) test results are provided.

Pan-Himalaya, including Himalaya and its neighboring areas, hosts a rich and unique flora that is crucial for understanding the evolutionary history of mountainous biodiversity. Phylogenetic regionalization can provide novel insights into biodiversity distribution patterns and their formation mechanisms. In this study, based on comprehensive species distribution data and a species-level phylogenetic tree, we propose a phylogenetic regionalization scheme of the Pan-Himalayan vascular flora comprising 15 zones, which can be grouped into five floristic subregions and three floristic regions (i.e., the West Himalayan [WH], the Southeast Himalayan [SEH], and the Northeast Himalayan [NEH] regions). Our results reveal that the SEH and NEH regions are closely clustered, which are then grouped with the WH region. The floras of these three regions exhibit distinct evolutionary histories and phylogenetic structures. The WH region presents a phylogenetically clustered flora with Euro-Mediterranean affinities and the highest evolutionary uniqueness. The NEH region has the highest species richness and phylogenetic diversity, with most of its areas, especially at higher elevations, displaying phylogenetic clustering. In contrast, the SEH region exhibits a phylogenetically overdispersed flora, characterized by harboring species-rich families with tropical, temperate, and alpine distributions, as well as relict plant lineages. This study provides valuable insights into the evolutionary history of the Pan-Himalayan flora and informs the development of effective conservation strategies.

The loss of biodiversity is one of the most serious environmental issues in the Anthropocene. Understanding the extinction risk of species is essential for preemptive conservation measures, but is hampered by gaps in geographical and evolutionary knowledge, especially in areas/regions that are highly diverse in species. Combined with a 21 109-taxon angiosperm mega-phylogeny and comprehensive species distribution database, we evaluated the characteristics of angiosperm extinction risk at the Sino-Himalaya and the Tibetan Plateau (SHTP). Overall, our results show that there is a strong interaction between evolutionary and environmental factors on extinction risk, and both contribute spatially to threat processing in the SHTP. The extinction risk of angiosperms in this region is spatially and phylogenetically clustered; the clades with low species richness are significantly more vulnerable to extinction than species-rich ones; the regions with the highest extinction risk are concentrated in the mountainous areas of southwest China. Integrated with the existing Red List, we further delineated more than 3000 potentially threatened species and proposed practical conservation priorities for four types of species in the SHTP. The extinction risk of angiosperms showed both phylogenetically and spatially aggregate characteristics, serving as an important reference for predicting extinction trends and the formulation of targeted conservation strategies.

Taxonomy of Populus is a challenging task, especially in regions with complex topography, such as the Qinghai–Tibet Plateau because of the effect of hybridization, incomplete lineage sorting, phenotypic plasticity, and convergence. In the Flora of China, Populus pseudoglanca and Populus wuana are classified into sect. Leucoides and sect. Tacamahaca, respectively, but their taxonomy remains unclear. By conducting a systematic investigation for all taxa of Populus on the plateau, we found 31 taxa from the two sections. Through identification based on morphology and habitats, we confirmed that the “P. pseudoglanca” recorded in the Flora of Sichuan is not true P. pseudoglanca, while P. pseudoglanca and P. wuana recorded in the Flora of China may refer to the same species. By performing whole-genome re-sequencing of 150 individuals from the 31 taxa, we derived 2.28 million single nucleotide polymorphisms (SNPs). Further genetic and phylogenetic analyses demonstrated that the genetic structure of P. wuana is extremely consistent with P. pseudoglanca, and they all originate through the natural hybridization between Populus ciliata in sect. Leucoides and Populus curviserrata in sect. Tacamahaca. Our results suggested that P. wuana should be merged with P. pseudoglanca taxonomically. This study not only clarifies the taxonomic confusions related to P. pseudoglanca and P. wuana but also provides a new framework based on the integration of morphology, distribution, habitat, and genome to solve complex taxonomic problems.

The Crepidinae are the largest subtribe of the Cichorieae (Asteraceae). Debate remains over the circumscription and phylogeny of this subtribe, mainly due to its complex morphology and the poor phylogenetic signal provided by traditional Sanger sequencing markers. In this study, a well-resolved phylogeny of the subtribe Crepidinae, consisting of seven highly supported clades, was obtained for the first time using nuclear data with a phylogenomics approach (Hyb-Seq). Using this phylogeny along with other evidence, we propose a new taxonomic framework for the Crepidinae with seven lines and 29 genera, which merges subtribe Chondrillinae with the Crepidinae. We also describe a new monotypic genus, Qineryangia, that is characterized by broad involucres, loose imbricate phyllaries with wavy margins, and thick pappus bristles.

Species delimitation remains a challenge worldwide, especially in highly diverse tropical and subtropical regions. Here, we use an integrative approach that combines morphology, phylogenomics, and species distribution modeling (SDM) to clarify the cryptic differentiation within the enigmatic hemiparasitic love vine Cassytha filiformis (Lauraceae) in China and adjacent regions. We generated complete plastid genomes and nuclear ribosomal sequences for diverse samples from across the species range and compared results with previously published plastid data, recovering two well-supported monophyletic clades. Further, the analysis revealed significant differences in two morphological characters and SDM, indicating distinct environmental factors influencing their distributions. Fossil-calibrated analyses to estimate the origins and diversification patterns for the cryptic species gave divergence age estimates corresponding to the Oligo-Miocene; a period of new ecological opportunities associated with the prevailing East Asian monsoon. Multivariate analyses support the conclusion that southern China and adjacent regions have a different, previously unknown, cryptic lineage of C. filiformis. Our study highlights the importance of using multivariate approach to characterize plant species, as well as the significant role that past climatic changes have played in driving speciation in parasitic plants in tropical and subtropical zones.

The genus Xylaria comprises a diverse group of fungi with a global distribution and significant ecological importance, known for being a source of bioactive secondary metabolites with antibacterial, antioxidative, anticarcinogenic, and additional properties. In this study, we present a comprehensive taxonomic revision of the species of Xylaria found in some parts of southern China, characterized by an extensive multilocus phylogeny analysis based on internal transcribed spacer (ITS), TUB2 (β-tubulin), and DNA-directed RNA polymerase II subunit 2 (rpb2) gene regions. Morphological examination and detailed comparative analyses of the collected specimens were conducted to determine the distinctiveness of each species. The multilocus phylogeny approach allowed us to infer evolutionary relationships and assess species boundaries accurately, leading to the identification of 40 novel Xylaria species hitherto unknown to science. The newly described species are: X. baoshanensis, X. bawanglingensis, X. botryoidalis, X. dadugangensis, X. doupengshanensis, X. fanglanii, X. glaucae, X. guizhouensis, X. japonica, X. jinghongensis, X. jinshanensis, X. kuankuoshuiensis, X. liboensis, X. negundinis, X. orbiculati, X. ovata, X. pseudoanisopleura, X. pseudocubensis, X. pseudobambusicola, X. pseudoglobosa, X. pseudohemisphaerica, X. pseudohypoxylon, X. puerensis, X. qianensis, X. qiongzhouensis, X. rhombostroma, X. serratifoliae, X. shishangensis, X. shuqunii, X. shuangjiangensis, X. sinensis, X. tongrenensis, X. umbellata, X. xishuiensis, X. yaorenshanensis, X. yinggelingensis, X. yumingii, X. yunnanensis, X. zangmui, and X. zonghuangii. The study's findings shed light on the distinctiveness of the newly described species, supported by both morphological distinctions and phylogenetic relationships with their close relatives. This taxonomic revision significantly contributes to our understanding the diversity of Xylaria in China and enriches the knowledge of fungal biodiversity worldwide.
